デフォルトで使用されるエンジンはMySQL 5.5.5からはInnoDBでそれ以前はMyISAMになるようです。
WordPressでサイトを立ち上げた時はMySQL 4.x系でしたのでMyISAMでdotprojectをインストールした時はMySQL 5.5.28にアップグレードしていたのでInnoDBになったんですね。知らなかった(^^;;
